When using a new FileCleaningTracker and calling exitWhenFinished upon WebApp context deinitialization the thread is not shutdown. This can be easily reproduced by using Tomcat's "Find leaks" funcitonality.

Are you sure that Tomcat invokes the "deinitialization" routine? How can you be sure? If so, that could be a problem within Commons FU or IO. Otherwise, the problem mudt be searched within Tomcat itself or your configuration of the Webapp.

FileCleaningTracker.Reaper thread is a daemon thread, it will be ended automatic.

But daemon threads are only ended, when the JVM exits. In case of re-loading a web application, the JVM is never stopped.
